The solution is to ignore hovering if the search box is activated by a mouse click. This way if you click on search and then move the mouse, no hover.
This is going to be in the next version.

Sorry, I don't know what else to try. Of course if you still suspect Classic Shell, you can try uninstalling it temporarily. Your settings will be preserved for the next time you install it.

I think in Win8 it is called "Sign out". Basically exit the session, which will stop all programs even if they are stuck.

It may be caused by something changing the contents of the Desktop from time to time, or it may be a bug in some program that tries to redraw one of its windows that was already closed (which may result in repainting of the Desktop). Is it the same flicker that happens if you click on the Desktop and press F5? If so, that's the desktop refreshing itself. I don't know what might be causing it, but is most likely not related to Classic Shell.

See if there is some exclusion list where you can add the Classic Shell exes and the explorer.exe.

Also, it is not clear what is blocked - does it block the DLL injection, or the network check for new version?

Hm, if none of the log off methods work (even Alt+F4 -> Sign out), then there must be something wrong with your OS. Doesn't seem to be related to Classic Shell.

Ah, there it is - MouseClick is set to "Nothing". Go to the Controls tab in the settings and change "Left Click opens" to "Classic Start Menu".

P.S. I also enabled text attachments (like XML or TXT) in the forums.

This message is shown by the installer if it cannot locate msiexec.exe. Is it possible it is not in the path? A damaged path setting can cause all sorts of problems. Maybe it was the cause of the initial problem before uninstalling.

The main new feature introduced in the last few versions is the jumplists. See if disabling it will speed things up for you. The setting is in the middle of the General Behavior tab.

You may have hit some memory limit while browsing a large folder. The start menu is not intended to be a general-purpose file browser and is not optimized for such use. The fix for the first issue is to ignore the mouse click if it happens within half second of the menu opening by hover.

The second taskbar is not a Classic Shell feature, it is a Windows 8 feature. You control it from the taskbar properties (right-click on the taskbar and go to Properties).

Most people do not want to bother with editing the menu items and just want options to turn things on and off. Have you enabled the policy to disable all items on the desktop? I vaguely remember people having a similar problem after doing that. It's because this option makes the desktop basically unclickable.

Yes, Classic Shell can be uninstalled cleanly without leaving any permanent changes to your machine. Also most features can be turned on or off, so if you are having trouble with some of them you can still disable them and keep the rest.

Classic Shell doesn't do anything to disable the touch screen. That said, Classic Shell is not developed with a touch-first experience, so some functionality may be inaccessible. Some people have reported trouble performing right-click.

Auto-arrange means - "from now on, always sort the items alphabetically". It is different from "Sort by Name" because that would only sort once and then append new items at the end.
It is a per-folder setting because you may want different folders to be arranged differently.

Can you provide a screenshot? It is important to see where the start menu is, where the taskbar is, where the start button is, etc.
Also note which taskbar is the main one and which is from DF
