Does classic shell and classic IE have anything to do with blocking adding sites to trusted sites? Mine are grayed out saying that "some settings are managed by your system administrator". I have looked for local or group policies, but neither are in effect. The only change has been to install classic shell 4.2.5.

No, Classic IE does nothing to the IE settings.
The only thing that might be related is if you open the security settings by clicking on the status bar. Instead of that, open the settings normally through the Tools menu.
