I really like this program, it's quite the fun time, brings back memories. I would however like to be able to do things from command line, as I tend to break my computer and I have a set up script that installs all my progs back, doesn't get my settings however, and I'd like to be able to do things such as change the start icon from command.

If you save all your settings to XML file, you can restore them with:
ClassicStartMenu.exe -xml <file name>

The installer also supports command line switches: http://classicshell.net/faq/#install_commands
